Gordon goes shooty bang-bangs on the aliens, whilst Le Man is somewhere around to make the plot feel much deeper than it actually is.
Occasionally it will jump on you, when you try to collect the notes in white forest, to check if it's not the employment contract Gordon is signing with someone else.

The game takes place a long time after episode 2. Mysteriously, no new humans have been born in the last 25 years (because the combine have been sterilizing humans via biologically engineered viruses)
Gordan finds a little girl, the only known human child in existence at the moment.
Gordan has to escort the girl across earth and protect her from the combine military, who are pursuing her and hunting them down.

In the end, the girl along with several other children Gordon met along the way escape, but he has to sacrifice himself in the process, and the combine are still undefeated.

Remember the Nihilianth and Dr. Breen were not strictly speaking "bad-guys". Breen believed the only way to save humanity was to submit. He actually helped by serving as liaison to the combine and advising them to be merciful in their dealings. The Nihilianth was the only force powerful enough to protect Xen from G-man and his employers. (by the transient property, I suppose this makes Gordon the most powerful known entity in the universe since he defeated him, lol)

In keeping with this theme, no. 3 must end by gordon unwittingly doing something that is at least ARGUABLY bad from a certain point of view.
