In Zelda the rupees have been used for more than 10 000 years.
Skyrim actually explained this though. The fresh food being in the ancient crypts, as well.(only applies to the Nordic ruins)
Local villagers are superstitious so they leave offerings of food, valuables, etc which the draugr then take inside. The draugrs are caretakers of the tomb so accepting offerings and cleaning are some of their jobs.

The original tomb raider did this. There'd be some hidden cavern with shotgun shells in it. Always found that amusing
