Solidus was being played by the Patriots from the start. He was an unplanned nobody that went on an ego trip because he was told he was not only approaching the skills of the greatest soldier who ever lived, but surpassing that, and he was going to become a living myth on par with George Washington. He loved it when Ocelot told him how he was the spitting image of Big Boss. He loved bragging about how he was able to do the exact same things the Patriots were doing, by jacking their own AI protocol. He even gloated to Raiden about killing the dude's parents, just because he felt so far above everyone else, and his hubris was his downfall.

He wasn't "right", and neither were the Patriots, or the AI. In MGS2, the only person who was "right" was Snake, because he set out to stop RAY, and he managed to shut down the means of production before moving on to his next Philanthropy mission.

Usually it makes a vastly better game anyway, whether it be wRPG or jRPG. I still consider the more logical ending of BoFIV to be Fou-Lu ending, Ryu's backstory, his motivations, everything about him, it's all inferior, he was clearly the secondary merge to begin with and it makes no sense that he would suddenly be able to overpower the will of a god emperor who is thousands of years old, which would be necessary in order to become the primary consciousness.
