I'd replace Mario Kart 64 with Diddy Kong Racing. Most of MK64 is available in future iterations of the series in better ways, I'd rather play DKR.
I'd like to think Nintendo could work out a deal with Microsoft to get Banjo included as well, if not then maybe go to Disney and get one or two of the Star Wars N64 games included.
Harvest Moon 64 also.

I doubt we'll ever see a goldeneye re-release. There was a deal back when the wii was around where they cut a deal with rare where microsoft would get to do the HD remake (with a graphics switcher like in the halo re-release) and nintendo would get the original for virtual console.

Nintendo was the one that backed out and ruined the whole deal. You can see alpha footage for the xbox version on YT. It looks so fucking good.

I can see it with F-Zero expansion and maybe full translated Animal Forest, the rest not so much.
As for Rare games, Goldeneye could happen considering is one of the games people still have strong nostalgia over and easy 4p Multiplayer would be a strong reason to buy it, DKR maybe but if Nintendo really gives a shit over this, rest are a no-no (except for Mickey's Speedway USA but nobody remembers that game sadly).
Add in the Konami games (Castlevania, Goemon, ISS64) RE2, Turok, Cruis'n USA/World, Mischief Makers and the Star Wars game (mostly rogue Squadron and Racer) and it's a fine list.

I could see some Rare games getting on it, actually. Rare used to develop games for Nintendo handhelds after the Microsoft purchase, and reason they could do that was because Microsoft had no handhelds to compete. Microsoft could see this as not competitive either. Sure they got Banjo-Kazooie and Tooie on the XBLA and on Rare Replay, but considering those were slightly upgraded, I don't think they'd have a problem with Nintendo selling the unmodified N64 versions. Really, I can't see Microsoft really losing their shit over some 20 year old games. Phil Spencer once said "We've worked with Nintendo on Rare IP before, no issues." Now, on the other hand, Nintendo might just think it's hopeless and not even try.
