Never was able to beat Lady Deathstrike in Wolverine's Revenge.
I think games need more unbeatable bosses that guard places to keep some mystery in the game. But then someone will just edit the code to delete the enemy and find out theres nothing actually in there. Bonus points if devs actually coded in something like a room or small zone.
Ninja Gaiden 2 when they throw 2 of those fuck huge turtles at you.
One was already chore, but fuck that.

All I ended up doing with that boss (& every time a handyman showed up) was grinding down slightly more HP than they would recover each time I died so that after maybe 20+ minutes of bullshit they'd keel over. That game really did not understand how to handle difficulty

First Seath fight.
I remember having some Golden Sun game for GBA where you have to fight what I think are some of the final bosses right near the beginning of the game. For a while I thought you were actually supposed to win the fight, so the fact that they kill you in one move every time was immensely frustrating.
Pretty much every stage 5 boss.
That's the limit of my power.
