Good games where the main character is the villain or there's a mode to play as them:

Legacy of Kain (series)
Prototype
Mega Man Maverick Hunter X (Vile mode)
Devil May Cry 3 (Vergil mode)
Darkstalkers (series canon stories)
Many of the Tekken games (actually, technically fighting games with stories in general often qualify, particularly ones like Guilty Gear where everybody has story modes)
Okage (Humourous example with the villain being kinda harmless though)
Der Langrisser (play the evil route)
Holy Invasion of Privacy Badman, What did I do to Deserve this my Lord!? (series)
Soul Nomad & the World Eaters (evil route)
Prinny can I really be the Hero (series) (I guess this counts)
God of War miiiiight count
Muramasa the Demon Blade (Jinkuro)

And there are a few RPG Maker games I enjoy where these are used as twists or are debatable. Even listing them would be a spoiler sadly. Honestly if you like RPGs I rec just checking out some of the more well known RPG Maker games. IDK he becomes pretty villainous in the sequel, and the game doesn't punish you for destroying shit or killing civilians. Infamous lets you do evil things but they don't turn a blind eye to it. Really Alex is a villain but everybody is just that much worse in my eyes.

Soul Nomad has a NG+ exclusive evil route (you can technically pick a dialogue option in the opening to get an extremely early bad end then start on the evil route but it's balanced for NG+) and it's just about as evil as you can get.

Here are some games that I found enjoyable. Your opinion on wether they are actually good may vary:

Dragon Age Origins (You can be an over the top dickhead that sacrifices children to demons and shit. Provided you still stop the apocolypse in the end.)

Mass effect trilogy (Evil choices range froom shooting unarmed people in the face, commiting genocide multiple times and becoming the evil mechanical overlord of the galaxy. Provided you still stop the apocoplyse a here as well.)

Star wars the old Republic (You can play as straight up villainous Sith- Lord)

Knights of the old Republic (Can be a complete asshat and take over the evil empire during the finale)

Expedition Vikings (Can be a pillaging asshat viking that burns down every monastary you come across and stab averyone in the back)

Vampire the masquarade bloodlines (Can be a pretty horrible asshole vampire, though it will probably fuck you up since that actually makes the game harder.)

Undertale (Can become a sociopathic mass murder)

Tyranny (The entire concept of the game is that you work for an evil overlord to conquer some shitty backwater nation)
