2B is a cover, she's an execution unit and her job is to kill 9S every time he gets close to uncovering the truth. They keep 9S in operation despite the danger because he's a very useful unit. She's killed him several times before the start of the game, that's why in the A/B ending she says it always ends like that. The novellas go into a bit more detail about that, but A2 also spells it out in the ending.

She's an E model assigned to 9S for like 3 years who was forced to backstab him regularly to avoid him evolving too far and learning the truth about YoRHa.
Everything becomes worse because she actually falls for him during their time together and comes to adore him enough to be unable to continue her duty so she tries killing herself but is stopped by 9S who learns everything and decides to kill himself and ask her to not hesitate killing him in the future just so they could be together at least this way.
So she was living in a cycle of terrifying grief by watching a guy she loves dying time after time from her own hands and not even resisting her because each time he falls for her too and values her more than his own life.
