Skies of Arcadia has everything anyone ever wants in a RPG. Including chemistry between the 3 main characters.

Arc Rise Fantasia has like the best cast ever.
They go through a hell of a lot of issues but by the end, they're like family.

Also Tokyo Xanadu as well. Felt like I lost my friends when I beat this.
