My favorite moment from the Metroid series is in Prime 1 when you first start reading the space pirate logs. Up till that point the game does a good job of making the space pirates seem scary and intimidating by purposely making you only fight a few of them but when you read those logs everything changes. The more you read the more you realize all the space pirates are basically shitting their pants because they know Samus is coming. This was to my 12 year old brain the most badass and powerful I'd ever felt, and as far as games go, it's still one of the most badass and powerful moments for me personally.

Breaking that glass tube open with a power bomb in Super Metroid was awesome as a kid.

In that vein, seeing the first Metroid in Prime 1. Especially when, I scanned it, exited scan, only FOR IT TO BUST OUT OF THE FUCKING GLASS AAAAAAAA

MZM's Mother Brain boss fight. Mainly because of how fucking annoying it is stay on the platforms
Later I realized how I could just stand perfectly in front of MB so it lost its charm

The second part of the MB boss fight in Super Metroid; when that music hits it's pure shit-your-pants.

The entire Prime series currently takes place between Metroid and Metroid II.
But that's not to say any future games can't take place later on. Between Other M and and Fusion, or even after Fusion are spots where they could go.

I haven't played the Prime series yet, I'm about to though, I had Prime Trilogy on my backlog for Wii U after it was rerelease and nows the perfect time

Fusion had a lot of great moments, it was the first and only Metroid I actually completed fully without giving us

I think that perfectly captures the relationship between the two, with Ridley as the one being in the universe that Samus will kick while he's down.

My favorite moment is near the very end of Prime 2 when you finally enter the final unexplored Dark World areas. Because that's where you get into areas without safe zones. Instead there's mist, phazon, and metroids. And so the very beginning area (Temple Grounds) now becomes the most dangerous, and it's a total surprise because those elements were completely absent from the rest of Aether.

There are a lot of "Oh shit!" moments in Fusion, but those probably speak for themselves. Still remember being overwhelmed at how damn fast the snake boss was.
