You travel to the sort of temporal dumping ground where dead timelines end up and fade away. There, an instance of Lavos somehow managed to survive this oblivion and cling to existence by fusing with Schala, who was thrown there during all that weird portal shit in the Ocean Palace. Using the Chrono Cross, a physical manifestation of elemental harmony, you disrupt the unnatural fusion between Lavos and Schala, condemning Lavos to his regularly scheduled disintegration.

Because Lavos had been reaching through time and causing all sorts of shenanigans through the Frozen Flame (a shard of himself that is normally used manipulate a planet's evolution prior to its harvest), both timeline were basically reset into one completely different one. FATE and the Dragon God wouldn't have been manipulated by Lavos and the world would be a very different place. Because of how time travel works in the Chrono universe, all of the characters that traveled to stop Lavos would essentially "wake up" at the moment in the time they would traveled through time in the original timeline, so at least your active party keeps their memories. Schala/Kidd/Harle are of course a special case, but seeing as she finds and marries Surge, she likely kept something.
