it's really weird. I think initially it was canon until Lucas finalized the reason why he coughed so much, which were to show the imperfections of his Cybernetics. Later in the second Clone Wars show he occasionally coughs and as progressively gets worse by the time of the third movie. Also getting raped by Gungans didn't help and replaced Windu's lung crushing in the canon.

The recent Clone Wars still borrows from the Genndy series. Such as Asajj Ventress being Dooku's apprentice, Anakin's outfit is also from Genndy's Clone Wars. It borrows a lot from the EU, but I'm not an expert on the EU. But fans of the EU would definitely catch on references or allusions.
