With the hype of Metroid making a return, I played my first Metroid for the first time yesterday and just now finished it and I loved it. Which one do I play now?
Return of Samus, Super, Fusion. In that order. Theres a continuous story to it.

Zero Mission was a good choice for a first Metroid. Since you're already emulating, I'd advice using dolphin and playing through Metroid Prime.

Thanks. How's AM2R in comparison to the original Metroid 2? I would rather play the definitive version of Samus Returns, but since it's fan made I don't know if it's any good. Can you guys speak for it?
I would say Super or AM2R. Super to see the apex of the series or AM2R so to play in story order. Just know that going to Super is going to be a bit of a pain now since you didn't play it first. The controls take a bit to get used to after playing the GBA games. Whatever you do, play Fusion last, or at least after Super.

I only played it for an hour or two and I was amazed at how good it is. It's very similar to zero mission, but it has its own soul so to speak. Music is great and the movement system makes it feel like it almost could pass as an actual Metroid game.
Super Metroid, Fusion, Prime 1, Prime 2, Prime 3 in those orders

AM2R is top tier 2d metroid, feels like it could be official
You play all of the 2D ones. Yes, ALL of them. Zero Mission is at best a reimagining of the original game. Also play Prime 1-3. Hunters too if you want, but you don't have to.
Other M and Federation Force are best avoided.
Every game aside from the spinoffs and other m are worth it.
