All I see is that Samus went AWOL, she's too important to the GF and galaxy to kill, plus it would be bad press for the GF. There will be a Fusion sequel after Samus Returns chances are looking at Zero Mission and Samus Returns, it will be set on a new Chozo planet to finally expand on the Chozo and will most likely have a GF facility built within the planet similar to the space station in Fusion. Basically combining the GF and the Chozo and pushing the story forward. Fusion left clues, one being the animals on Samus ship that lived on Zebes and had Chozo abilities and there and then went to SR388, so they can lead her to this Chozo planet, and second is the corrupted side of the GF, this needs to be expanded on and resolved.
