This happens in the separate Ultimate Marvel universe, which rebooted and retold pretty much everything until a great big multi-dimensional clusterfuck called Secret Wars ended it.

The alternate Ultimate Marvel universe was destroyed, but some popular characters were moved over (somehow) to the regular ("Earth 616") Marvel universe.

The original main-universe Peter Parker is still alive, and is actually running a multi-billion-dollar company into the ground. Parker is the "main" Spider-Man and he protects pretty much the whole world. Miles Morales specifically looks after New York.

Don't worry about what happens in the comics, they are such a huge mess in terms of continuity that any game or movie will take inspiration, but ultimately do its own thing.

There are an insane number of Spider-People running around in the comics, and I think it would actually be really cool if they picked a few of the better known ones and made them all playable characters, if only in a stripped down mode like the Arkham games did.

The "real" Peter Parker (The Amazing Spider-Man) from the main Marvel Universe (Earth 616) was sort-of killed for a while by Dr Octopus (long story) but at the moment in the comics he is very much alive.
