Breath of the Wild is in the exact same scenario as Twilight Princess, and the Wii still got Skyward Sword after that.

The bigger worry is Mario Kart, which has always been a once per console game. Will Switch get no Mario Kart of its own, or will it break the pattern by having two? It seems that no matter what they do, they'll break the pattern.

Nintendo needed to secure sales somehow, and these series are exclusively once per console. We could still get a 2d mario, mario maker, and another 3d mario. Zelda could also do a "majora's mask" like entry in BOTW's vein of gameplay or pull a skyward sword and twilight princess situation. Also still got top down zeldas. Still a lot of series for them, and they could do some new IPs like Splatoon and ARMS.
