The Shadow Over Innsmouth is about - as Lovecraft saw it- the bestiality of race-mixing, not rape. The inhabitants of Innsmouth breed with their masters willingly in return for gold and fish.

That's why I specified it as before the actual founding of the order. The implication would be that it required an already tainted base to have allowed the conversion of Innsmouth at a large scale, years later.
There also probably wouldn't be much in the way of things to do if it all happened willingly.
