Its a shooter, you are not supossed to use melee attacks.
The Overpowered melee attack that leaves you vulnerable is like those old beat em ups where you could do a breakaway attack at the cost of some of your health, its that way so you dont spam it.

Except in this case using it on anything but the very last enemy in that area is very very likely to get you killed because it totally gimps you for several seconds regardless of your previous energy stores.

This really goes beyond punishment and is more of a "don't ever use this even though we made it available".
