Overall I'd say OoT because it had a bigger impact on gaming as a whole whereas ALttP had a huge impact on its series (it standardized the "Zelda" formula) but didn't really do anything technical that hadn't been done before. OoT was the game that invented "lock you camera on a target and you'll circle strafe it".

Wind Waker is a strong choice because it's a perfect game under technical aspects, gameplay, graphics, OST, stuff like that

game design-wise, it suffers from a few tweaks such as sailing and lack of dungeons. But it's still better than BotW by a large mile.

My personal pick would be either MM or OoT, simply because both were so revolutionary at the time that no other entry could match the same achievements. Both didn't age pretty well if put next to Wind Waker, and that's why it's a tough call...

I'd say WW = MM = OoT, it's up to your tastes to pick a #1
