Steam, Cave Story + with patch to include original fan translation is the closest to the definitive version

3DS version sucks, but has unique backgrounds and an alternate ESCAPE sequence

Who the fuck knows with the Switch, though you can probably expect the same extras as Cave Story +, but probably not the 3DS extra sequence, then plus a bit, however it will still not be better than Steam's version because you can't mod the dialogue (the original fan translation is still heavily favored by the fanbase that has played it since its release).

Free version, the "3D remake" one is garbage, but the one on the 3DS store is the original and is good. Also comes with the extra level which im not sure is on the other versions, but its actually a pretty fun and somewhat challenging level with some nice music but a shitty boss

To add, the original freeware is the best for speedrunning or casual replays, as there is a skip that lets you cut out about 8-10 minutes of content that is considered kind of repetitive anyway, however Cave Story + runs at a slightly faster speed no matter what, original with skip versus plus averages out to be about the same each play through, but with the skip you're cutting out some annoying junk you still have to go through in plus.

3DS ran at original speed, but had the skip removed.
Switch will likely run at + speeds and still have the skip removed for all playable modes, just like +
