It's because Knuckles shared a palette with most of the stage/ui elements. For example, the yellow part of his shoes was shared with the Time/Rings/Score display, so changing them to green would change the display to green.
Sonic and Tails also share bits of palette with the stages, so I'm not sure why this is suddenly fixed when Knuckles is the playable character.
As far as I know, this is also why Knuckles has a different palette for Sonic 2 than he does for S&K. It's sutble, but noticable if you look closely.
