Iji. It's BASICALLY 2D deus ex, in terms of gameplay. Multiple endings, no end of ridiculous secrets, a lot of replay value.

Hero Core, by the same guy. Black and white atari-esque game. Sequence breaking is possible and it's short so there's plenty of replay value. Three difficulties, with the second changing the map, enemy placement, enemy movesets/AI, and boss capabilities, and the third having an entirely different story... about an event that happened in Iji in the past.

Both small filesizes with pretty decent gameplay.
