Geoff Johns mixed it in with his Silver Age origin but instead of being a criminal he was a Flash fanboy. Thawne becomes the Flash of the 23rd century after he finds Flash's suit in a time capsule and uses the speed force essence (or some shit) from it to give himself powers.

Barry who went to the future looking for said time capsule (in the original story he goes because the time capsule is sent directly into the future and for some dumb reason it also had a nuclear machine/bomb I don't know) arrives in the future but Thawne was using his power irresponsibly so when Barry encountered Thawne things didn't go good for Thawne and Barry took him to jail.

So I think it was a combination of both of those things plus Thawne being a giant asshole.

I mean he erased his own brother from the timeline so he was a single child and then went and did other fucked up crap.

This one makes the most sense for a villain. A normal guy in a bad situation, sees a hero who usually saves people just fucking around and doing nothing, try to shout out for help but he just ignores you. Perfectly acceptable reason to hate them with a passion.

Basically, the current DC Universe is caused by Dr. Manhattan fucking around with his powers. He rebooted the DC Universe, and moved up the timeline by ten years, making everyone much younger and removing the years of stories, characters, and history that had been established. It also made the universe darker and edgier. The current arc in the DC Universe is the gradual "debooting" of this universe, as more people start to find things out about why the universe is like this, and things like the Reverse-Flash suddenly exist again.
