The game's code reveals that there is a separate cutscene (for lack of a better word) which can only be accessed from konami servers. One is called something like TPP end and the other is something like GZ end.

This was implemented because Kojima was pissed that people datamined GZ and figured out you were not playing as Big Boss over a year before TPP released.

As far as Chapter 3 and actual Gameplay? Probably not. But there LITERALLY is another sequence (which probably was only finished recently) which occurs when "all" the Nukes are disarmed. That engine started development in 2008, and wasn't used in a game until 2013, and it wasn't even a Kojima game. Engine development may take time, but five years is really pushing it. To give some perspective, the Fox Engine was in development for the majority of the 7th generation's duration and DICE was able to release three Battlefield games during that exact period(along with an overhaul of their engine).
