In the Japanese version of Mario Party, Koopa Kid was referred to mby a term that ambiguously meant "Bowser's avatar" or "Bowser's offspring". If you want to see a case of a character not being used because of their function, see Luigi in Sunshine and 64 (and arguably the first two Paper Mario games).

Partly because Bowser showed affection for Junior since the get go while I don't think he was ever even in the same room as the koopalings until NSMBW. I don't get why people are pissed that they aren't his kids-- now that they aren't, they can all each have a cool little back story that explains hot they are the way they are. Junior's the one that's most adorable with Bowser and the more interesting compare and contrast as the series has gone on, so it made sense to make him the only child.

My guess is nostalgia: this was back when important plot details to games were mostly in manuals, so players probably imagined how their relationship worked. The spinoffs also added to this to varying degrees.
Obviously, nowadays the contrast between how Bowser treated the Koopalings and how he treats Junior is obvious. I think the major point is that Junior's relationship with Bowser is actually a major character point for him, to the point of being motivation for him at times. The Koopalings creed, per the manual is "We just love being mean!"
