I don't think the androids benefit from the arrangement at all. The machine lifeforms, up until the point where they said fuck it, needed an eternal enemy. However, the androids didn't, they actually wanted to win. Killing off YorHa forever to protect the secret and raise android morale doesn't do you much good if all the androids die.

The machine lifeforms wouldn't kill them, but nobody knew that at the time. That's why the deal's lopsided and makes sense in the context of the machines orchestrating everything to me. They bolster their enemy to further their own evolution, and once they're sufficiently evolved, they have a backdoor to get rid of the problem quick and clean.
