The eShop wasn't designed to be cross buy comptabile at the time of the Wii, Wii U, or 3DS. They started to work on that issue with Nintendo Accounts, but by that time it would have been a nightmare to go back and correct this for people that had already bought gams on one or several consoles.

Hopefully it won't be the same for the Switch, but I think they'll charge some fee for the addition of online multiplayer in Virtual Console games and perhaps other features.
