No, that's not how it works. Both characters existed in Nier's world, taking their roles as the world went through cycles. But the events of Nier result in the end of that, and so there are no more cycles. Both characters exist, but Replicant is the canon version of the story.

Because all the side material is about Brother and recognises Nier's portrayal as being Brother. The two offhand mentions in Automata are the only time Father has ever come up since.

I got ending D in Nier Replicant yesterday.

As someone who played both versions, the differences aren't really worth sweating over. The jump before and after the time-skip feels a whole lot more significant though. In the western version Papa just gets an Eyepatch but Brother Nier gets an entierly different model and goes from some wimpy kid to a buffed dude, even his voice changes.

My body is ready for Automata, probably this weekend.
