There were only really two truly egregious examples of magic hacking in the game: the Shido calling card and what happens in Shinya's link where she changes Time Crisis's website on a whim. The former is pretty ridiculous but hardly a plot hole and the latter is even less relevant.

I'm glad that didn't happen because Strega were so shit, I don't even want to see them try it again. The only things that I thought would have been interesting and I thought it was unfortunate that it didn't happen was Ryuji not dying and Goro betraying the group because he had lost it, where I thought he would do it because he genuinely believed in that to was the right thing to do, and his whole obsession with justice would be who he truly was. It's really hard for me to say, as it's almost been 9 years since I played Persona 4, and I think Persona 5 does an even bigger job of being really condescending to your intelligence. It's always very easy to see where the plot is going, but you have to witness a group of retards agonizing about it for hours before they do the obvious thing that you expected them to do.

This also carries to gameplay with the amount of times where they just steal days and days from you, when you just want to improve your stats and confidants.

I feel a lot of that. So much of 5 feels recycled from 3 and 4 too, in a bad way. It's not nearly as fresh as either of them, and I think the overall messaging is really muddled too.

Also any time a plot twist is done through the character knowing things that the player doesn't simply through artificially cutting away is awful. It's reverse dramatic irony and most of the time the player isn't dumb enough to not notice.

Persona 5 is really insulting to your intelligence, has shit pacing and no character development for its characters. But it's a Persona past 2, the only modern Persona to have character development is 3 and that one still has bad story and shit pacing.
