When it came out I didn't like Diablo 3, now I play it some every day, and play a lot at the start of each season.
I initially didn't like that there was no direction before, and no reason to keep getting loot. Now I like that I can login and either farm some death breath for a few rifts, or spend some keys to get some loot/blood shards from my highest gr, or run a quick round of bounties looking for bounty mats or goblin portals.
You can login and make some progress in just 30 minutes or so.

Silent hill 4. I bought it, played less than an hour and disliked it because it felt weird. I just now started playing it again. It's kinda cool. The prison level was neat.
This. Got it when it first came out and didn't like it all and even felt bad that my parents had wasted money on it.. went back and played it about two years ago and got addicted to it and played it for a week straight until it was 100% completed. Was great.
Went back to play it from scratch again a few weeks ago and just couldn't get in to it.

I think you just sucked and couldn't enjoy it previously. I did enjoy it a lot both times though.
I was 10 when Tomb Raider came out. I borrowed it off a m8, but couldn't get used to the way it controlled, and it was 2spooky4me.
Tried it again in my late teens and fell in love with the series.

FFXIII. I hated it when I first played it in 2010.
After the trainwreck that was FFXV I went back and tried it again. Obvious hallway complaint aside it's quite good. Good graphics, amazing music, and the level capping system let's them balance a lot of boss fights to be challenging but still fair.

Same here. When I was young I played 1 and 2 and vastly preferred 1 and thought 2 made no sense. Replaying both last year, I now hate 1 and love the 2 to bits.
Assassins Creed3
First time playing Deponia I couldn't stand the main character and it felt like a cheap knockoff point&click. Recently pulled it out of the garbage can for a retry and played it to the end.
Bioshock Infinite and Dishonored
I honestly feel like Infinite was the best game out of the whole last gen.
