It's pretty obviously Alex's. Aside from the whole thing about some mysterious blue guy showing up and banging the local princess while reactivating the ancient magitech, there's the scene with Trent where he says they have 5 relations of the original Golden Sun team there, including Amiti. It only makes sense if his dad was Alex, since that's the only way he could be related to Mia.

Mega Man X8 and ZX Advent.
The former caps off with a character seemingly infected or at least rendered comatose or something and the big bad Sigma supposedly dead for good, and nothing's continued on that since. And ZX Advent has one of those fucking hard mode bonus ending scenes where one of the good guys was a bad guy the entire time and puts his plan into motion in a way that will never be resolved either.
