Ok, in the Chrono series, the planet has a will of it's own, and also the ability to do some crazy time shit.
This is hinted at in Trigger at the end of the sidequest where you have Robo change a desert into a forest.
Basically the planet itself is why wall the gates exist in Trigger, because it wants you to travel through time to remove the foreign entity Lavos from it.

Anyway, in Cross, when the TIME CRASH happens in Chronopolis which causes the city itself to get sent back in time 10000 years, the planet doesn't like the prospect of this human tech being completely out of place in the timeline, so it warps in Dinopolis from the timeline where the Reptities take over the world to offset it.

Chronopolis and Dinopolis fight, Chronopolis wins and F.A.T.E. seals the Reptite's Dragon god's power by splitting it into a bunch of parts, one of which is Harle.

The closest thing I can give you to a tl;dr answer is that Lavos has a defensive mechanism that allows it to retreat from space/time in a Schroedinger-like fashion if it dies, to try and bring its live self back into the time stream. The archipelago where the game happens sits at the bullshit nexus point of that touching the real world, so within those islands the presents, pasts, and futures from multiple timelines are all intersecting and fighting for dominance. Currently the timeline that's affecting most of the world is the standard ending of CT, but theoretically any of the others trying to not be snuffed out could gain the upper hand and become the real one.

The environmental shit never really clicked with me. Every place you visit is absolutely gorgeous. They live in a tropical paradise with clear blue ocean all around them and for some reason we're supposed to believe that there's enough environmental damage that the earth itself wants humanity gone. This isn't really related, but FFXIV is getting a new 24-man raid in a couple months called The Bend of Time. Given it's an Omega Weapon/Shinryu thing I'm sure that's just a flowery way of re-naming the Void from FFV, but a small part of me is hoping that Harle makes an appearance.
