Here is my half assed explanation.

Most of the events in EYE are nonsensical, could be completely fabricated hallucinations of a madman.

You are Rimanah this whole time remembering his last missions on a constant infinite loop. Remember hearing the story about that woman being tortured because she went to some secret temple room or some shit? She was your wife that you sent there and you had to torture her to death once she got cough so the secret wouldn't get out. You started feeling such intense guilt over your actions your mind started eroding.

You're Rimanah
You're the mentor
You kill yourself under orders from yourself during your cycles of guilt which you entered when you killed your wife for power

you are a high ranking culter, a jian master has used the hypnotic gate on you. the mysterious man with the staff in you meet? that is the jian master, there is a giant statue of him in the jian headquaters.

you are not trapped in a cycle of guilt from your own actions. you are trapped in a hypnotic state by your enemies so that you can't do your true mission objectives, which is delivering the killing blow to the jian.

you get the true ending by getting the 3 other endings (mentor, Rimnah and federal police endings), starting the game again and going trough a newly appeared portal right at the start of the game in the caves.

Remember those women with guns in white fetish robes that show a lot of skin and white hoodies over their eyes. That's those alien dudes that influence minds making you see illusions of her.

I bought EYE at full price. These guys are okay.
