Zero is the only robot that actually developed a resistance to the virus, due to his imperfect but still extremely serviceable antivirus measures. Let me give a bit of backstory on the X series, based on what I remember from playing games and reading some manga, instruction manuals, and comics.

X is, for all intents and purposes, the perfect Reploid. He underwent 100 years of diagnostics to make sure he would never go "Maverick" as it was to be called. Which is basically just to say, make sure he didn't use his free will for evil or selfish purposes.

All reploids are based off X's design, but they aren't replicated perfectly, nor did they receive the same amount of care in their programming. Incidentally, this just served to make them all the more human.

Reploids going maverick wasn't a widespread problem until Sigma was infected by a virus that Zero originally harbored. It wouldn't actually evolve into the Sigma Virus until Megaman X3. The mavericks from X1 and X2 likely weren't infected by the virus. In X1, the bosses are all Maverick Hunters that choose to follow Sigma's rebellion of their own free will.

In X2, the Mavericks origins were more varied. Most of them were still Hunters, or former hunters with some kind of ulterior motives. In particular, Magna Centipede was captured and brainwashed, Wire Sponge was a failed Sigma creation with autism (I wish I was kidding), and we don't even have any origin information on Crystal Snail and Morph Moth.

X3 is when the virus started forcing Reploids to rebel against their will.

Zero is Inafune's OC. He likened Zero to Han Solo, who got all the cool scenes, and X was Luke Skywalker.

Capcom originally told Inafune to create the new Mega man design. He came back with Zero. He realized this wouldn't work. So he got his protoge Hayato Kaji to design X.

So of course, Inafue isn't gona let his OC die. As Inafune got more power in the series, he promoted Zero to a bigger and bigger role. Inafune wanted to kill the X series, in favor of the Zero series. Probably would have started on the Playstation instead of GBA.

Inafune probably doesn't feel right being at the head of a series for a character he didn't create. He would promote HIS creation over Kitamura's to make the series his own.

Mega Man lore was always kind of fucked up and messy for me. Like, the classic series lore is split between instruction manuals, an arcade game, and some spinoffs. Most of the X series lore comes from the 4th game, and then they just add a shitton of characters in 5 that apparently have always been there and X and Zero know them. No, that's actually been a running theme the last few games(and was continued in the Zero series). Sure, Sigma is always behind shit, but it's been a thing where non-controlled reploids are up shit creek. Their lives suck because people are giving every reploid that's not in the Maverick Hunters the stinkeye as a potential world-ending murderbot. If those reploids complain or otherwise speak out about the unfair treatment, people panic and send the MH to "pacify" the "haywire" reploid. That's a large part of what lead to the state of the world in ZX, and the decision being made that the only way to stop humans and reploids from trying to kill each other was to permanently merge the two.
