I'd like to believe that too if all we saw was the Pokemans in the upper levels of the Aether Fortress. It would've been more black and white if we saw some birds staring out a window, seeing other birds fly in freedom, or if there were a few shinies around, kept for no other reason than because they're rare. It'd drive home the point that what she was doing wasn't exactly right, but something that the player could relate to, bringing some much needed morally gray area. She's not right for what she's doing, but it'd be hypocritical to call her evil just from that alone since pretty much everybody playing this game has done the same thing.
