It's an easy way to set up romance.
You introduce a badass chick to appease the woman audience and have the male protagonist impressed by the female character. Then have the female character being saved by the protagonist and acting vulnerable and emotional in his arms to set up the romance between the two. This also please the female audience.

There's your problem. There's only 1 lead, the rest are supporting characters, unless it's an ensemble film (see: Usual Suspects, Ocean's Eleven, etc.)
Quorra being self-sufficient makes the lead (Sam) look weak by comparison. If they didn't de-power her, Sam would look useless as a protagonist and wouldn't be needed for the story.

Most endeavors irl are team efforts, so having multiple competent people on the team shouldn't make the team leader look weak even if it isn't an ensemble movie. The real challenge is giving the supporting characters something to do without eating up screentime on unnecessary subplots.
