Putting aside the obvious flaws in the world and the society and the internal logic, here's my biggest hangup about the Harry Potter series:
Why wasn't Hermione in Ravenclaw?

Ravenclaw is the house for the bookish types. Hermione is the brightest student in the year and regularly outsmarts everyone. The last two books are nothing but "nothing happens, and then Hermione saves the day again". She's brilliantly academic.

In the very first book (right when she's talking about how she's read through every book on every magical subject she can find) she says she's been learning about the different houses and that Gryffindor is "by far the best". But why would she ever think that? How could she possibly not read: "Ravenclaw - for the brainy people" and not think that was the house for her? And why would the sorting hat not have put her there? It's made clear that the sorting hat really just lets students choose, like Harry gets into Gryffindor because he doesn't want to go to Slytherin even though his soul is literally half pure evil. It follows that the sorting hat would want to put Hermione in Ravenclaw, are we supposed to believe Hermione had the hat on her head and was like "no I want to be with the foolhardy idiots in Gryffindor not with the successful people in Ravenclaw"?
It doesn't make sense. The story would have been better if she had been in Ravenclaw, and her character would have made more sense.

Rowling mentioned on twitter that there were Jewish people at Hogwarts. Makes you wonder if the school accommodated practicing your religion. Also, I don't know much about the Jewish religion but I'm fairly sure that some aspects of the religion clash with what is taught at Hogwarts.
And imagine an orthodox Christian family getting a letter inviting their child to learn magic spells and potions. These people don't even give their children the flu jab. I don't think Harry was the only one whose family tried to destroy the invites

In the Deathly Hallows, it's Neville who stays at Hogwarts trying to protect the little kids being tortured, and it's also him who stands up to Voldemort and draws the sword of Gryffindor out of the sorting hat.

Neville is probably one of the best characters in the books, has genuine flaws, a strong backstory, a realistic and detailed arc. He's easily more interesting than Harry.
