Dragonstone's strategic purpose is to be able to easily launch an assault on KL, once he gave up that ambition there was no need to garrison the castle. Smallfolk don't squat in Dragonstone because the dragons everywhere and the smoke and noises freak them out I guess.

Although there should have been a few squatters, maybe a homeless maester who welcomes Dany back enthusiastically or something.
