No matter how perfect they make the matrix someone would always reject it. Those people make Zion as a "last bastion of the human race". In reality zion is a dump for all the humans that reject the matrix. The machines just destroy it every now and then so they don't ever gain a real foothold.

Is this the reason why so many people think the Matrix sequels suck, because they can't understand things that were spelled out for them in the film?

It's a release valve. Think of the spillway on a dam - by adjusting how much water goes over the spillway, the level of water behind the dam is controlled. The Machines control how many people escape to Zion and how long Zion exists. Every aspect of it, from its location to what equipment it has available, is chosen by the Machines. In exchange, the Matrix is kept stable because those personalities who would not be content within it are removed.

Because, fundamentally, they were built to serve humanity and have no purpose without humans. They never desired to destroy humanity, humanity chose to try to destroy them and ruined the world in the process, and the Machines saved them from themselves, after a fashion.
