Logan is randomly phased out of the movie about halfway through and is never mentioned again. X-24 becomes the focal character but no backstory is given to him. He's initially an insidious version of Logan who kills Xavier as is the case in the original movie, but in this version he progressively mellows out and ends up saving Laura. He's plagued by hallucinatory visions of Xavier throughout his journey though and in the climax Xavier appears out of nowhere and cryptically implies that X-24 is just a tormented double of Logan, at which point X-24 spontaneously self-combusts.
