The engineers are an advance civilization.
This would mean they've got colonies.
That city in Alien Covenant is very small, almost like an outpost and only contains a single docking structure without any orbital structures above.
Why would their capital planet be so under populated and so under developed?
It's not their capital neither is it a major planet within their empire, It's only an outpost or colony.
Sadly with that movie stating that shaw is dead, that it means that we won't find out anymore about her story but there is 10 years inbetween.

I think its pretty clear in Prometheus that most or all of the Engineer civilization was gone by the time humans stumbled upon LV-223.
If they tried to kill humanity 2000 years ago as claimed then they had plenty of time to try again after they fucked up.
That they didn't shows that their civilization likely collapsed. Probably due to the black goo.
Alien Covenant confirms this. All they have left is that primitive city huddled around one of their last surviving pieces of technology hoping to find other survivors who still can fly their old ships. David came instead.

Basically OP, when David released all that Alien goo over the city it spread like wildfire and wiped out all the life. That's why you hear Daniels say, "Hear that? No birds, no animals...nothing."
Although, this black goo was able to seat itself in nature as a mushroom organism that reproduces VERY aggressively.

Overthinking it. It's because the art direction in this movie is shit and nothing is thought out or makes sense at all. Those were all Engineers and it was supposed to be their super cool homeworld.
