For example, how RTD had to write Boom Town on the spot because he was the only man on the planet who could do something that made sense with his own arc.

No, it's very common for low-budget series that do 6 episodes every other year or whenever they get around to it.

And even many big series do have a showrunner who's basically god—but he often doesn't try to write half the show himself and rewrite half the other scripts.

On Doctor Who, they do that, and they also take on other work that non-flagship shows don't have to worry about. Look at how Chibnall is already talking (as Moffat did before him) about managing overseas deals and merchandising and marketing and all that stuff. Doctor Who is so central to the BBC brand that it's almost a full-time job, on top of the job of producing a show that takes 8 months out of every year, and also writing half of it on top of that.

What was confirmed was that Chibnall had talked to the then-head of the Guild to ask whether it would be a possibility, and been told it would probably be OK. There was no followup news after that.

But also, a writers room is a completely separate issue from a showrunner team. What I'm talking about is the growth in teams like the two guys who do Game of Thrones or the three guys who do Arrow and its spinoffs.

I think that could work for Doctor Who, as long as there's a group who can work together, of course. It doesn't really matter whether they split the job between production and writing, or in some other way, or even somehow manage to overlap most of the responsibilities, as long as it's more than one person, it's much harder for someone to get burned out, and less disastrous if they do.

But I don't think it was all "You have to do it this way or not at all", so much as RTD himself thinking this was the way to do it. Because for shows like Queer as Folk or The Second Coming, this really probably is the way to do it.

And if NuWho were as simple to make as 80s Who, it probably wouldn't be a problem. But as long as RTD and Moffat keep managing to make more with less, people keep expecting it of them.
