James Howlett was his birth name, after he got shot with the adamantium bullet in origins he lost his memory and just remembered the name Logan, in Logan it's just assumed I guess that he recovered his memories but just stuck with being called Logan since it's better than being called Jim, Jimmy, James, jimbo or JimJam.

movie isn't exactly about detailed explanattions honestly, just a couple of vague references to the previous X-movies
