Using a 3d papercraft model as a base for a plush pattern is actually a relatively common method. There's no guarantee that it'll work perfectly though, especially with more complex patterns, so make sure you test out the pattern with cheap fabric first so you can make adjustments if necessary.

As for your second question, I don't have any personal experience with that but I think the biggest difficulty would be making sure the skeleton and the plush are the same proportions so that it actually fits inside of it properly, especially if you aren't making your own pattern. Even if you make the plush first and then custom make a skeleton specifically for it, it's probably going to take a lot of adjusting before it comes out just right. So I'd suggest using a cheap material initially to make your skeleton too, so you can adjust as necessary, and then use that as a model to make your actual skeleton out of whatever sturdy material you plan to use.
