I'm heading to Japan this weekend. Besides Mandarake, where should I search for toys?
Something more specific than Nakano Broadway and Akihabara please.

Akiba Culture Zone in Akihabara. There was a store on floor 4 or 5 or something that's entirely just glass cases with toys. Lots of other good shops there too.

Ordering through Amiami is still one of the cheaper options than buying from most shops in Japan. You'll find a bargain here and there in Mandarake but that's about it.
Living in Japan I mostly order from Amazon. Faster, easier to get what I want and usually cheaper. That and YJA occasionally.

Seconded, unless l want used stuff (yahoo is often good for that), l buy everything on amazon.
But keep in mind that buying from amiami from overseas means spending on shipment, and in many cases taxes.
So looking around phisical shops, since he's going anyway, may still be a good idea.

There are loads of really good shops in Radio Kaikan in Akihabara. I found some sh figuarts for like 2000 yen among some other beat stuff

Yodobashi Camera, Radio Kaikan Bldg (Kaiyodo Hobby Lobby), Volks Hobby Paradise- all near JR Akihabara Station; Gachapon Kaikan near Suhirocho Stn are my favorites.
