I ran something similar. It was basically pic related in space with dashes or Mad Max, Pandorum, Event Horizon, Alien, the Expanse, and the Matrix.

But my entire plot was about the AI caretaker going nuts, killing the crew, erasing the memories of the passengers in cryo, and starting a cult centered around worshiping it.

One of the characters is an engineer that noticed a fluctuation on the number of people inside the colony ship at the same time a damage happened to a small portion of the colony. This character believes that the ship was invaded by aliens but the commanding officers find the idea preposterous.

The party is assembled to investigate this.

The engineer could be right and there are aliens inside the ship or the engineer could be wrong and putting the population of the ship under unacessary danger ... or the engineer could be making it all up in order to convince the PCs to kill people due to some scheme or something.

Depending on the size of the colony it could work out diferently, and depending on the kind of setting. It could be a technocracy living on a tight corridor filled with crazy people, it could be a huge colony that with cities and forests and lakes and roads. Or a cyberpunky hive city of a colony .The possibilities are endless.

Steven Baxter's the Ring and Mayflower II may have some ideas for the setting but perhaps not for the actual plot

Butchering pieces of the ship for parts to build a tiny craft in hopes of escaping the colony ship or trying to prevent that sounds like a pretty standard idea. Same with mad max societies of radical inbred primitives. Perhaps trying to gain control of the automated and locked down propulsion systems to slightly alter the projectory and acceleration to rendezvous a comet or something to harvest resources that have been running out for decades.

The ship has entered an alien races territory, any attempts they've made to commicate to the ship have fallen on deaf ears.

The ship was then boarded.

Sensors notice a strange phenomenon near their intended course. Later a mysterious presumably ftl-capable ship appears at that location and starts moving to rendezvous with the colony ship. Avoiding contact with the unknown seems impossible but it can be delayed and there is enough time to plan for resistance.
The unknown craft is either entirely silent and refuses to communicate or communicates in a way that is hard to decipher, fragmented or otherwise ominous.

Depending on the time dilation you want in your setting the craft is:
-Sent from the same location as the colony ship but after the invention of flt travel and is there to recall the colony ship or divert it towards another target that takes longer to reach due to the planet already being colonized
-Destroy or convert them after a major chance in governance and ideologies in the homeworld and the current rulers trying to tie up loose ends or hide history.
-Sent from the planet the colony ship was sent to colonize. That planet has already been colonized for centuries due to time dilation and is no longer under the homeworld's governance. The colony ship's presence is either unwanted, viewed as an attack or forgotten and being treated as something unknown to be investigated or destroyed.
