Issues with shapers:
Shaped creations are persistent, rather than temporarily summoned, and high-level Shapers can potentially make an entire adventuring party's worth of loyal servants.
An extremely smooth combat system would be very desirable, because individual players would likely be controlling two or more characters.

We also shouldn't forget about implementing canisters.
For those who are unaware, canisters are essentially a bottled spells and skills, a byproduct of the aformentioned Geneforge. They let you learn stuff that requires years to learn in a seconds(in-game it's a free boons that don't require paying teachers) at the cost of making you an arrogant madman.

Other Body horror can come from Master Transmogrifist, Complete Arcane, and Oestromancer and Flux Adept, which are PrCs that give you the IDENTICAL abilities of a Pillar man from Jojo's bizzare adventure.
You also want the Unearthed Arcana Wizard Variants and Dragon Magazine Transversed Arcana Wizard variants for further application of Transmutative spells.

Canisters would be a corruption or essence stat, something that you can only use so much of before going COMPLETELY bonkers, though signs should display prominently long before that.
