Either that, or you need a -- willing or unwilling -- guinea pig. Depending on how valuable these things are, you could pay test subjects. Or bribe junkies and drunks with drugs and alcohol. Or you could just kidnap homeless people. If you just went with ones who already have mental health issues, you could return them to the streets even if shit went bad (because even if they become stark-raving mad, anybody who paid them the slightest attention would assume that their condition had naturally gotten worse).

It's rumored that to achieve true enlightenment (and possibly gain strange powers), you must sleep between the opposing varieties of skulls, but only the strong of mind can withstand the stress of doing so.

Perhaps using more skulls heightens the effect, and that a dozen skulls arranged in the proper pattern can act as an antenna, broadcasting over a much larger area.

Can these deer be farmed? If so, you could spend an entire plotline tracking, capturing, and transporting a breeding stock through hazardous, monster filled wilderness.

That doesn't sound like a good idea at all.
Just these things skulls can affect your dreams and mess with you, imagine what a entire herd of mystery deer will do to your sanity overtime.
If you can find allot of the good kind, then sure. That could work, but be very difficult due to the organ part. If you end up with allot of the bad ones you'd basically be surrounding yourself with expensive mini wendigos.

That would depend if the skulls have an effect when they're alive. Also you don't need a large herd, just one big enough to form a stable breeding population; the easiest way to avoid issues would be small groups of females with bucks kept isolated individually. The bigger issue would be whether or not they breed true to type.

That would be if they even breed at all. These things are related to wendigos, spirits that turn people into more wendigos by getting them to do horrid things, such as cannibalism. Thus there is a possibility that they reproduce in a similar way, in that they need a human victim.
So it's still rather risky if they reproduce in the same way as their cousins, but even if they don't like you said. Not breeding true to type can make this more expensive and more dangerous.
