What's a good system for running low fantasy games? I'm not against having elves and magic and all that jazz, but I want it to be rare.
I personally find more enjoyment in subtle character development, and more down-to-earth plots rather than the (slight hyperbole of) "And then you fly with your griffon and slice the giants head off!"
There's nothing wrong with games like that, I just don't personally like them.

GURPS. Basic Set is more than enough to run low fantasy. GURPS Fantasy helps you make your own setting, and Low-Tech is full of helpful information and lots of gear.

Burning Wheel the modular nature of the game means you can remove all the magical elements and just run it as a straight medieval europe setting and it works fine, obviously you're not going that far but still. Hell, in this system your sorcerer doesn't have to able to do magic, by default they just know about magical stuff.

WFRP 2ed. The land is ripe with daemon princes and foreign races, but initial adventures are about solving problems with roving bandits that stab you with rusty knives that cause you to contract a disease that will force you to amputate your arm. Magic is powerful, but extremely risky. Play with random char generation and it's unlikely to become a death-defying fighter or a mage, you're much more likely to become a variant of peasant, rat catcher or, at best, a noble with a lot of starting gold.
It's a system about dwelling in shit. When you get around 1000 XP, you might start doing something much less mundane, and even then, you are still liable to die in one turn.

But it is actually one of the things GURPS actually does decently well. Low Fantasy, Modern, and Harder Sci-Fi are what GURPS does best.
