Best way would be if chaos cultists would manage to open portal inside and let daemons decimate DEldar, but then again, daemons would gain foothold against imperium.
Another option would be that after emps becoming a full god, he would invade it with his own daemons like lotd and living saints and annihilating it.

Now, its worthless. I mean, humans could exterminatus commoragh step by step, but then again, it would drain empires resources and manpower from other sides of galaxy, leaving it vulnerable to chaos. Not really possible. Most of the Imperium doesn't even know it exists, and you have to find a gate which leads to it, then find your way through the webway without getting completely lost, then not be immediately shot down upon entry or wrecked before you even reach it, then even if you launch a missile and it somehow isn't intercepted, Vect will just lock off the small section it's in so only that section is destroyed.

Somehow close the webway? Commoragh makes craftworlds look small, and the Empire has a rule that they don't directly engage a craftworld because you're dealing with a battle-moon that might be somewhat alive.

Just what they would love, a good slave cull this time featuring some greenskins too. Dark Eldar once captured a battle barge and brought it back, they had trouble taking prisoners and Vect found it hilarious seeing his rivals get fucked over. The only reason they didn't vapourise it was because they wanted slaves for the fighting pits. Hell they've brought back Tyranids and told the haemonculus to be able to reconstruct them and even make them better.
