A loyalist remnant of a Traitor Legion would still be broadcasting Imperial codes from their ships. They wouldn't be destroyed on sight, but someone would investigate them. This is what happened to a few chapters who were loyal but nobody knew who they were, but they had the right military broadcast codes on their ships (even if some were very ancient, like the Carcharodons).
However, once they're investigated, who knows what may happen. An Inquisitor may be called in to secretly fold them into modern loyal chapters, or they may simply be exterminated because they belong to the original traitor legions whose geneseeds and records were sealed.
